It is not hand waving -- these are well known forms of analysis in bioinformatics.
You do not need parental sequences to calculate the rate of mutation -- you just need to organize the sub-tree from published sequences via fastest minimum evolution, from which can you calculate statistics, conduct molecular clock analysis, etc.
